Hello again. There wasn't a problem with commas in my pam-encfs.conf file. I can replicate the command used during login in the terminal and it works fine (the verbose messages are exactly the same). It seems like fuse is failing somehow but I don't know how to record the error message it gives (it doesn't appear on screen). Is there anything else I can try to pinpoint the problem?
