When in a spacebattle (e.g. saving a merchant ship from pirates) I only see the 
pirates, can't use the dialogue and the merchant isn't 'saved' (keeps blinking 
red on the starmap) resulting in my firing by the colonel...

Please update to the latest version (0.94.429 at the moment) and start a new 
game.

I have had the same issue.  The trader/pirate fleets aren't linked.  Either 
fleet can be attacked individually and are treated as "enemy fleets".  Only the 
fight against the trader has the spacechat available, not the pirate fleet.  
For the fight over Naxos with the two pirate fleets, each pirate fleet is 
individually targeted and space chat does not work for either fleet.

As an aside, when the "protect the traders" is listed in the objectives tab on 
the starmap, the individual protection missions (up to 3) for each trader is no 
longer listed as an objective.  Previous versions of the game had the 
individual protection missions listed with a check or x based on whether the 
trader is saved.

I have attached a save file from the first protect the trader mission.

Game version 0.94.440
OS: Windows Vista SP2
Java: JRE 1.7.0_04

Thanks for the saves, I found the source of the problem. Update to 0.94.441 and 
start from an earlier save.
