Place "web" folder at the root of your boxee installation. If "web" folder exists, just copy the contents of the boxee-web-remote into the existing folder.
Go to "Settings" in boxee and enable the web interface.
Navigate to boxee's local url and port using your iPhone or web browser; for example, my boxee installation's Bonjour network name is "boxee" so my url looks like "http://boxee.local:8800/".
Control away! I've also added keyboard shortcuts so it also works great as a Dashboard Web Clipping or just via a web browser.
Wherever your Boxee's application files live. For example, on OSX boxee might live in /Applications/Boxee.app/Contents/Resources/Boxee, and in that directory there should be a web/ directory. If not, unpack the web.zip in Resources/Boxee and web/ will be created with all the files. On linux boxee probably lives in /opt/boxee/ or something like that.
By "the root of your boxee installation" do you mean "/opt/boxee" where boxee lives or do you mean the actual root "/"?
